If you count Knuckles' time as an antagonist throughout most of Sonic 3 & Knuckles, then it's him.

Otherwise, I gotta go with Mecha Sonic. The series never gave him anywhere near as much importance as Metal Sonic, but damn if he doesn't have one hell of a climactic boss fight.
