Usually I use a layer in Overlay/Multiply or Hard Light, depending on how saturated you want the "shadow color". I place it under lineart, but over the colors. My light layer is always an Add Glow!

i took a sprite from Hisoutensoku, squished it a little, and did my best to make it look decent with only 4 colors. its not fantastic but its good enough. (also i stole her stick, it made the sprite too wide)
