The only reason he looked like modern Eggman is because Adventure came out and they had to make up a reason to change his look to match.

They went with an AU fully robotic Robotnik who took over Robotnik Prime's place and "upgraded" his body.

When Archie did their Mega Man/Sonic crossover, the Eggman/Wily partnership was doomed to fall apart when you remember that Archie's version of Eggman is still supposed to be the legit evil Robotnik from SatAM and not the goofy character from the games.
