The Barbarian outfits looked different and there seemed to have been more Superhero outfits instead of the one from the DLC. There's and Abandoned Road but no clue what purpose it had. There's also an Canadactyl Prime, likely was supposed to appear in Canada. (3)

A cause of some confusion: in Japanese P4 media, Nanako refers to the majority of the protagonist's teenage friends as "[first name] onee/onii-chan" with very few exceptions (i.e. Rise). This is even continued in PQ2 with the phantom thieves and the Nanako navigator DLC.

This mountain-sized dragon was initially going to be a fightable boss, but was eventually relegated to being a massive corpse for decorative purposes. The concept of a huge yet highly mobile dragon boss was probably recycled into Darkeater Midir in the DLC.

Before the DLC came out and added Corvin, Shulk, and Poppibuster, the base game only had 2 Light blades: Mythra and KOS-MOS. This makes Light the element with the least amount of blades before and after all DLC.
