Well, first I do a rough outline with a bunch of scribbly shapes in red or blue.

Then, I start ANOTHER outline on top with more specific details and shapes.

After that, I draw the actual lineart and start coloring it in.

Water's Surface from below 2 - I recommend gathering a lot of photo reference and playing around with colors alongside shapes. often contrast of hue (greenish vs blueish) and saturation (grayer vs more saturated) will play a huge part in realism and separation of shapes.

I think something that would help you a lot with your clouds is to start with big brushes painting big shapes, and then slowly moving to smaller brushes with small shapes. Also varied textures would really make your paintings pop! Here's an example I made real quick.
