Religion can often overdetermine a character. Nightcrawler is an example of this in certain eras, but Claremont folds religion into Kurt, and others, with a respect and subtlety that rings human, and can maybe reach across perceptual barriers.

In one of the more beautiful scenes in Claremont's run, we see Mystique grieving Destiny by using her power to simulate Destiny's aging over the course of their long relationship in order to reflect on her lost partner. A rare and impactful character-based use of powers.

In 1989 Longshot exhibits a canonically queer sexuality. He rejects Dazzler’s presumption of a possessive coupling between them (they were established as being lovers at this point w Rogue as a rival). His reasons are never made clear, but obviously he and Dazzler disagree.

Queer subtext is difficult to study (for a variety of reasons), but it's obviously there in Claremont's work. E.g. In UXM 179, Kitty is being forced to marry a man. During the ceremony, Storm shows up to object, but instead of saying "I object," Storm declares "I do."

Illyana Rasputin is perhaps Claremont’s most directly allegorical character, serving as a potent and subversive symbol of childhood sexual trauma. The “lost innocence” metaphor is a bit blunt but, as with all things Claremont, the genius is in the execution more than the design.

Near-miss: in UXM 150, a contradictory narrative caption saves Magneto from committing genocide. Without this amendment to the story, Shooter would likely never allow the redemption arc that became so pivotal to Claremont's post-Byrne run.
