どちらもいいのですが、問題はよくわかります。
片方のレイヤーの不透明度を下げながら、2つのレイヤーを合成してみてください。
今作っているドローイングで試してみました。シェーディングやカラーリングをすると、線画のような繊細さが失われるので嫌なんです。

Tried GBF Chibi style here. Focused mostly on lineart that's done using old Darker Pencil based brush. It's also enhanced a bit using Noise Brush over it with the color of skin, giving slight noise texture.
Lineart could be slightly thicker.
