More often this is due to incompetence (lack of skill, resources, etc.). However it can be that the artist is trying too hard with their style. Often times, styles that aren't aesthetically pleasing come from artists putting too much into a design or work. (Dobson, RcDart, etc.)
Series like "One Piece" as well artists like Miyazaki have drawn plenty of characters who are ugly or disgusting per design, but are nevertheless aesthetically pleasing. We the viewer can recognize they aren't conventionally beautiful, but still can appreciate the design and art.

Further progress on work. The building on the back (right) was a pain, but worth it
