Lastly, here are works that aren't about LGBTQ issues, but have canon trans (/agender) characters who I think are well portrayed.
- Fire Punch by Tatsuki Fujimoto (licensed by Viz)
- Alice in Borderland by Haro Aso
- Land of the Lustrous by Haruko Ichikawa (licensed by Kodansha)
Stop!! Hibari-kun! (1981-3) & Paros no Ken (1986-7)
I know not everyone sees the protagonists of these stories as trans, but I do think these works played a role in the budding concept of trans rep at the time, so I'm including them just as a FYI. The former also aged terribly?
Kyou Kara Yonshimai (2013) by Akira Kizuki
A cute family manga about three sisters getting used to the fourth sister's recent transition.
Recently licensed and published in Russian, no English licenses to date though.
Umareru Seibetsu wo Machigaeta! (2016) and Seitenkan kara Shiru Hoken Taiiku (2017) by Mafuyu Konishi
Much like the other autobiographies, these two also detail the author's transition with the intent of educating(?) people who have little knowledge on the subject.
Not licensed.
Bokura no Hentai (2012-15) by Fumiko Fumi
A story about 3 teens all of whom cross-dress for different reasons. One of them later comes out as trans.
This is not for everyone, but it does explore the darker side of things and aspects of dysphoria not shown often.
Not licensed.
Boku ga Watashi ni Naru Tame ni (2016) by Yuuna Hirasawa
An autobiographical essay manga in which the author describes the transition process, her trip to Thailand and life after that. Looks very lighthearted and easy to read!

Echoes & its remake Break The Border (2016 & 2018-ong) by Ayumi
A sports manga about a guy on a girls' basketball team, his teammates, their individual worries and how they learn to get along.

A trans boy named Yuzu decided to come out before his class on the first day of high school. How will this new life turn out? And how will his classmates react?!
A very cute, funny short story.

The Bride Was a Boy (2016) by Chii
A sweet autobiographical manga about the author's transition journey and life with her husband. A little outdated by now but has some pretty informative bits to help people understand trans issues!
