The reason why Sonic the Hedgehog and Rouge the Bat are never friends with Shadow the Ultimate Lifeform at all. Because they always treated him, and turned him into a slave, a puppet, and a prisoner of their own for some reason instead of helping him.
They didn't care.

1.) E-102 Gamma died and replaced by E-123 Omega (between Sonic Adventure and Sonic Heroes)
2.) Emerl the Gizoid died and replaced by Gemerl (between Sonic Battle and Sonic Advance 3)

Where he send him, and kept him is/was unknown.
