it's not very exciting! lots of adjusting levels, using masks to darken/lighten some areas, cleaning up stray pencil lines i couldn't erase, using multiply/screen layers to add depth.. that sort of thing!

Yes the skin tones aren't too different but you see that (1) and (2) by themselves look more harmonious? (3) keeps her skin pale while darkening-

Related! Here's a super easy way to colorize your line art. First, copy your flat colors onto one layer and Gaussian Blur it. Then use a clipping mask to apply that layer to your line art layer, and after that, use a Multiply layer and clipping mask to darken the lines!

another trick is to darken the corners where the lines meet. This way it gives depth to the lines making some appear more forward than the other
it also helps reduce the rigidness of the lines by blurring the sharp corners (3/3)
