According to Brian Clevinger, the reason why Pac-Man makes motivational appearances in Namco High is because the folks at Shiftylook got stuck on figuring out how to progress the stories.

After running into this issue multiple times, they decided to make Pac-Man a running gag.

ShiftyLook was such a great webcomic site. It was nice to see Klonoa, Wonder Momo, Bravoman and other Namco games take the spotlight for once.

From the mid-1990s to the mid-2000s, Pac-Man games and promo materials alike mysteriously swapped the names of Blinky and Clyde.

While no reason for this name swap was ever given, it did get lampshaded in ShiftyLook's Bravoman webcomic as part of Braveman's interview with Clyde.
