Mina is back from her world tour. She gets to rounds of New Mobotropolis, what used to be Knothole and the still under construction Freedom HQ. Sonic then finds out Mogul wants to speak with him. Mogul says he will accept a surrender from Sonic.

Eggman start a full assault on Knothole. Using his new device he is about to capture every one except for Sonic, Tails, Knuckles and Amy. Sonic goes to protect the castle but sees it destroyed right before him with Eggman in the middle of the debris.

This is how you ended up with stuff like the Freedom Fighters and Knothole Village, considering there was practically no lore in the games until around the time of S3&K or Adventure. With so little in the games to actually work with, they had to fill in the void somehow.
