Thel was commanding the Fleet at that time (and appears in the comic) but didn't come into contact with the Flood himself.

The logical choice would be to continue both John's and Arbiter's journey in parallel, but I would love so much to see Rtas again. I was kind of disappointed he didn't take part in the final fight against the Flood on H3 except as a fleet master, considering his story in the EU.
