The strongest example is Goomboss being in SM64 DS, you would never see a 3D game adapt a design from one of the RPGs nowadays, but there's more, I think one interesting thing is Mr. Blizzard's redesign seems to have been inspired by both Mario Kart 64 and Paper Mario.
